Umar Akmal top-scored with 46, but got little support from his teammates after offspinner Lyon got rid of Sarfraz Ahmed (34) and captain Misbah-ul-Haq off successive deliveries to reduce Pakistan to 59-3.
Earlier, Australian total revolved around Smith's resolute batting as he put on 86 runs for the second wicket with David Warner (43).
Shahid Afridi's six-match wicketless run in ODIs finally ended when he picked up 3-46, including Smith's wicket in the 45th over.
