Barca went ahead five minutes before the break through Andres Iniesta with Messi scoring his 36th league goal of the season in the second half after Cristian Tello was felled in the box.
The Argentine is a goal behind Cristiano Ronaldo in La Liga scoring charts after the Portuguese star grabbed two against Osasuna.
But Messi has 56 goals in all competitions, nine more than his rival at Real.
