This was the second time Murray lost to Nishikori in their nine meetings so far.
In a match that featured 17 breaks of serve, Nishikori looked to be the settled player during the tightest moments.
At one stage, Murray looked to be well on his way to the semis but lost momentum towards the latter half of the game.
Nishikori will now face Stan Wawrinka in semis.
In women's singles quarters, top seed Serena Williams defeated Simona Halep 6-2, 4-6, 6-3.
Serena, who has won the US Open women's singles title six times, will face Czech Karolina Pliskova in semis.
Third seed Wawrinka defeated Juan Martin del Potro 7-6 (7/5), 4-6, 6-3, 6-2.
Wawrinka, who had to save a match point in his third round match against Dan Evans, will be playing in a third US Open semi-final in four years.
