Team physiotherapist David Beakley said Siddle "experienced some discomfort in his back during the first test in Wellington and has not recovered sufficiently enough to play the test."
Siddle took 3-37 in the first innings of the first test but bowled only eight overs in the second innings. The 30-year-old has now suffered injuries in three of his last four tests.
Beakley said "at this stage the plan is for him to stay with the squad in Christchurch for the remainder of the tour before returning to Melbourne for further investigation."
Siddle is expected to be replaced by James Pattinson for the second test in Christchurch, which starts Saturday.
