The day began with Cheteshwar Pujara and Virat Kohli continuing their fine showing. An overnight lead of 320 was daunting but Pujara in particular added to host's misery by reaching his fourth score of over 150.
Pujara eventually fell on 153 to Jacques Kallis while Kohli (in pic) missed his century by three runs.
It was Zaheer Khan who whacked the ball with aggressive intent towards the end to propel India to 421.
He remained unbeaten on 29 off 31, hitting three fours and two sixes.
With a target of 458, South Africa openers Smith and Alviro Petersen began steadily. Smith was even dropped by Kohli although it was half-a-chance.
A 108-run stand for the opening wicket was ended when Rahane (left) hit the stumps to dismiss Smith on 44.
Petersen reached his fifty and remained South Africa's best hope as even Hashim Amla fell to Mohammad Shami.
The tourists ended the day on 138/2, with 320 runs still left.
